No, you're not understanding.
The peak time for side effects from vaccines - from fevers, to myocarditis to strokes - are in the first few weeks.
Example:
24 yo male takes a vaccine on Sept 14 2021
On Sept 16 2021 he is hospitalized for myocarditis
His myocarditis is recorded as having occurred to an unvaccinated 24yo male.
Maybe the full antibodies from the vaccine don't register for two weeks - fine, let's assume that's true for the moment - but that doesn't magically apply to the side effects as well.
In any case, you can have a status that accounts for the two weeks that you're mentioning. Something like "Vaccinated but in the two week window before full protection. But that wasn't done (Why not? it would have been easy to do.)
